The striker scored twice in two minutes to put France 2-1 ahead after they had trailed
Benzema then went on to score another two minutes later as France turned the game around to lead 2-1.
But Switzerland stunned the world champions with two goals in the final five minutes to take the match to extra-time.
First, Seferovic got his second with another header before Mario Garvranovic struck in the 90th minute.
After a goalles 30 minutes, penalties ensued and it was Switzerland who prevailed, with Kylian Mbappe missing the only spot-kick of the shoot-out.
France had lost Benzema to injury in extra-time with Olivier Giroud replacing him. Giroud scored his penalty but Les Bleus undoubtedly missed not being able to call on Benzema.
Switzerland will now play Spain in the quarter-final after knocking out the favourites.
